How to update rooted Nexus 5 with Stage Fright OTA zip?

I have been searching all morning on the steps to use to patch my stock rooted phone for the Stage Fright security flaw. I have downloaded the OTA zip from another site, but am unsure as to how to load it to my rooted phone. Can I use Wugfresh Nexus Toolkit to do it without losing data? The phone is bone stock, except for root.
